Chris McKee volleyed in after a defensive mix-up to pull one back just before the break and the striker levelled on 69 minutes with a hooked finish.
The impressive McBrien rifled into the bottom from 18 yards to edge the Blues ahead and Matthew Fitzpatrick netted from close range to seal the comeback win for David Healy's side.
At the Oval, Annagh United were well in the contest against their Premiership opponents and drew some fine saves from home goalkeeper Aaron McCarey.
Shay McCartan had a 'goal' chalked off for an infringement on visiting stopper Jason Craughwell, then after the break Bobby Burns and Junior went close,
Rhys Walsh fired over the bar, before the county Armagh side's resolve was finally broken in the final minute,
Fuad Sule produced some smart footwork on the edge of the area before playing in Junior, and the big striker made no mistake slotting into the bottom-right corner of the net to break the hearts of the Annagh players.
Ballymena and Glenavon 'to the four'
Ballymena, losing cup finalists in the past two seasons, easily advanced at the expense of Queen's, Steven McCullough driving home the opener with a low left-foot drive into the bottom corner.
Noah Stewart's well-struck volley increased the lead and after half-time, goals from Mikey Place and Cathair Friel made it a comfortable passage for the Sky Blues.
Darren Clarke, a midweek signing from Galway, marked his debut with Glenavon's first goal at Knockbreda, lobbing Benjamin Fry.
Peter Campbell's neat finish doubled the lead, then James Doona shot into the bottom corner and Jack Malone completed the scoring.
Ryan double sets Larne on their way to win
An early quick-fire Andy Ryan double helped league champions Larne to a 4-1 victory over the Welders at the Blanchflower Stadium.
The visitors got off to the best possible start when Ryan slotted home at the back post after being teed up by the energetic Paul O'Neill in the second minute.
Ryan didn't have to wait long for his second of the afternoon when the forward played a neat one-two with strike partner O'Neill a minute later, and the Scotsman provided the clinical touch, firing past a helpless Yusuf Mersin for his 13th of the season.
O'Neill put the finishing touch to a flowing Larne move to add a third four minutes after the interval before Ewan McCoubrey reduced the deficit with his fourth of the season.
The Inver Reds ensured their progress to the sixth round when, eight minutes from the end, Lee Bonis netted his fourth goal in his last five to restore the visitors' three-goal lead.
Swifts, Loughgall and Newry through

Andy Mitchell headed them in front from an Leo Alves corner after just five minutes and Adam Glenny doubled the lead in the 14th minute with a low strike from 12 yards.
Kealan Dillon ended any resistance the visitors might have had with Dungannon's third just after the hour, rifling to the roof of the net after some slack Willowbank defending.
Cahal McGinty's back post header made it 4-0 in the 82nd minute and there was still time for sub Joe Moore to get in on the goal scoring act with his side's fifth two minutes from time.
Goals from Ciaran O'Connor and Adam Salley had Newry two goals up against Ballinamallard, but Simon Warrington pulled one back before half-time.
Alex Holder's strike drew the Fermanagh side level but O'Connor popped up with the winner 20 minutes from time.
Loughgall led Rosemount 2-0 at the break courtesy of Jordan Gibson and Benji Magee efforts, with an own goal from unfortunate visiting keeper Benjamin Rice completing the scoring in the second 45
